Been away for a while because of my vacation and some business trips, and now wanna show what I did. Not so much, but anyway
As planned, I used sugru to fixate lightning port as close as I can to the hole. The hole itself looks not really need, I'd like it to be right it parallel with case's edges.
Also cut some pieces of optical cable and hold them opposite to powerboost's leds. The hardest part of this work was red, low battery led, because it locates on bottom side. As result, I used longer cable and fixate it with hot glue; unfortunately, don't know how good my work is, because my battery isn't low And one more moment - blue led is extremely bright, and some blue light is visible through long cable for red light. So I covered a part of this cable with tape.

I'm coming back to my GBZ after long pause So here is the changes I've made:
- screen and the bracket were installed;
- added tactile switches (wermy-way);
- HDMI <-> miniHDMI adapter aslo glued;
- and all wires from AIO board finally connected to the Pi, woo-hoo!
Took only one picture, and it looks a little bit messy
Unfortunately, I've faced couple of issues with usb and buttons responce, described them at AIO support thread - viewtopic.php?f=48&t=1185&start=990. Will try again, and I hope new microSD cart will help me!)

Looking really nice so far, it's really interesting what you are doing with the fibre optic cable. Can I ask, since it's hard to see from the picture, how did you terminate the cable to the edge of the case? Did you drill a hole right through to stick the end of the cable in, or did you just hollow it a little, or does it shine that bright right through the plastic?

At first I was thinking about your third option - remove a bit of plastic from the inside to make case thinner. But it doesn't work, or I do not have enough skills So I just marked the position of powerboost and drilled the holes, inserted the cable and cut it. At this moment the cutter damages the cable a little, making it flat - so it doesn't fit the hole properly. That's because I used 2mm cable. You should remove this little piece of cable, check the size and cut another one without any damages, and after that you can put it back and glue.
The lights are really bright, especially blue one (power). This light is even brighter than red light (low battery), I even tried to cover red light cable with piece of thick paper to protect it from blue one. Anyway, red light is still visible, I'll take more pictures soon.
