Are your wires on the Cartridge reader lining up under the SD Cartridge on the game card? The traces on the left side are "extra". You want the ones on the right side.

By thicker, I meant you could add depth to the case (Y axis in your model). Not sure how "Thick" the top section is, but there is an opportunity to create more space by increasing that dimension.

Are you going to design it so that the button wells are built in for A,B,X,Y? You may also want to do the screen frame built in too.

There are to many different 18650's out there. Search for Protected 18650. They do make them. I run one in a LED flashlight. If it is a cheap battery, I would stay away from those.
