It will automatically be outputted to the TV and also be shown on the screen on the mintyPi too. You may have to rotate the screen in the config file because I believe it was inverted for the mintyPi screen.

You use the HDMI port to connect it to the TV.... There's a mini HDMI out on the Pi. Yes, you can also use the 8bitdo controllers as well.

USB keyboard and plugging it in will work. Also, you can run commands remotely by using SSH. Some scrapers require you to quit Emulation Station though. You can follow pretty much any guide you find on line for installing and configuring scrapers. Skyscraper is my favorite.
