It seems that battery safety is a top concern in your build. I may have already mentioned this in Discord already, but consider using a single lithium ion cell as supposed a pack of individual cells. A single cell is inherently less complex and you only have to worry about one cell suffering a catas...

I made my SD card accessible from the outside, so I've been routinely capturing images of the card in case of corruption so I don't lose my saved games =). 3x AA NiMH in series would be 3.6V which is the same voltage as lithium batteries. If you used the Powerboost Basic, one could take advantage of the low battery LED that turns on at 3.2V. 4x AA NiMH in series would be 4.8V. One could use 3 x NiMH AA batteries in series with a powerboost basic. The batteries would need to be removed from the GBZ and charged separately though.

@lookitsneil I tested the screen and it draws about 390 mA which does sound a little high to me. I also have a BW screen but haven't tested it yet.
