Which pad/pin spot were you meant to solder the wire to? It looks like most of them have alternative points that could be used. OK just took a look at the adafruit instructions, looks like you could use any of the following. I'd pick 1 has the primary choice (large area and near the edge of board). ...

IME acetone will remove some of the ink but not all of it perfectly, I've found the need for slight sanding to remove all remnants of it, but your mileage may vary. Could you just apply them and then cut the window out after they have been applied. I'd imagine you could apply enough force to cut through the vinyl but not scratch the glass without too much trouble.

You have completely burned/torn off the copper pads that the SMD IC was soldered to. You can't solder to the board material itself you need to solder to the copper pads. I'd try to find the trace that was attached to the pad that you want to solder to and then follow it for an alternative solder poi...

You can use water slide transfer paper to add decals to painted cases (possibly between color and clear coat to help protect them).
You'll want to use an adhesion promoter on the shell.

Just edit the retrogame.cfg file in the boot partition, pin 25, 24 or 7 would make a good substitute.

Its not from the heat and more from the fact when you snip bed it that you don't get a perfectly clean cut its has a bunch of tiny little imperfections that give the white look since it is no longer perfectly smooth. That is why a single straight cut with a xacto knife doesn't have the same effect. ...

You could try a little acetone, but be careful it will likely cloud the area around there too. Also some clear touchup paint or nail polish may help.
