You can charge the battery from the breakout pins on the powerboost. I did the same in my build, one of the JST pins pulled up. I used a ground pin and then the BAT pin to connect the battery. (looks like you have it wired to the USB pin). Also, from this post above your positive pad from the JST connector seems to be intact. You could try to connect the red wire there, and have it grounded on the breakout strip.
