Issues with shortcuts on MintyPi V3.5

I have a MintyPi V3 build which works well with all emulators. However, I've encountered some issues with using shortcuts on V3.5

1) The save state button on the screen no longer works, it seems to do something different in every game.
2) I cannot access the retroarch menu in the SNES emulator at all. Pressing (Select + X) does not bring up RGUI Menu
3) Pressing A button during emulator boot does not load settings, just boots to game anyway
4) The update MintyPi option from the retropi menu in V3 is gone in V3.5

Is there any way to restore this functionality in V3.5? I've checked to ensure all my keys are working properly so it doesn't seem to be an input issue.
