Very good looking.
I only fear for the backbuttons being hold by hot glue. Since you are also overclocking the Pi, the buttons might get a bit loose after long playing times.

Now I just try to answer all your questions
What theme is that?
It´s "Simple"
How did you drill that perfect hole for the micro usb charging port?
Started with drilling two holes, then I used different files and much grinding at the end.
The SNES/Famicom coloured buttons, where are they from....
They are from an original NES Controller. I found that all the repo´s are slightly smaller in diameter, the Original ones are just perfekt.
also the caps, did you cut them (if so, how) or did you buy them (if so, where)
Just grinding them down until it was the best fit. Also the holes needed much grinding inside of the housing to get a the switches nice clicking and don´t stuck in the holes. You can get different sets of the switches including the caps from ebay.
you should be able to get a ~4000mAh or more battery in there which should help battery life I'm sure 
I get nearly 2 hours playtime with the 2500mAh battery, maybe i can find a bigger one with better fit soon. I ordered a 4000mAh battery, but it is slightly wider than the battery tray, so that is not an option...

I have absolutly no temperature problems. The highest I got during playing N64 ToyStory or Zelda was around 65C. The fan starts spinning around 60C. This temperature is far from getting the hot glue weak.

That is absolutely beautiful! I wish my first build came out as good as that! I learned a lot for going into a second build and your pics will definitely help and work as some good inspiration.
