Teensy + Button PCB not responding properly
So I programmed my teensy LC and wired it to my button pcb (following Wermys guide) but when I tested it on my Pi 3 and zero, the controls didn't work right. The buttons seem to work fine in the menu screen, but once I start a ROM, only the d pad seems to be working and A B X Y either don’t respond or perform an action they are not supposed to. Also, when I plug a keyboard into either of my PIs they don’t work either. They work fine in the menu screens but once a ROM is started only directional actions work. Does anyone know what I am doing wrong? Any help would be greatly appreciated.

I encountered a similar issue where only my directional buttons seemed to work. For me, the issue was keybindings for the keyboard setting on my RetroPie. I was able to fix this by using a controller that had already been programmed into RetroPie to go to the Input Configuration menu. I was then able to change the inputs to the right buttons.
One thing you might test is plugging the Teensy into a PC and see what keystrokes appear for which buttons.
