You can verify the pin numberings on the Pi with https://pinout.xyz/. The BCM or GPIO numbers are what's in the retrogame.cfg file. The physical pin is the just a numbering of the physical location of a pin.
Enrectangled in red are the physical pin numbering.
What you can do is test the GPIO inputs on the Pi for now.
1. Disconnect all the wires connected from the Pi to the tinkerBOY Controller 2.0.1 board. Or you can just disconnect all connect GND wires.
2. Power the Pi from the microusb port and turn it on. Assuming the Adafruit Retrogame software is running, get a jumper wire, touch one end to the GPIO5 pin on the Pi which is the 'A' button in the /boot/retrogame.cfg file and the other end to any GND pin on the Pi. You should get a response on the RetroPie screen when asked to configure inputs.

I've got this board also...
In the wiring diagram I saw that only one pwm GPIO port is used. Does it mean, it runs all the time in mono? So no Stereo output through headphone jack?

ok, you missunderstood me: I want to know if the headphone Jack provides stereo sound. I can only see one low pass filter for one channel on the pcb.
