It's easy, make a second bracket that loops around the screw post to secure it in place. I'm not a cad wizard yet but here's a crude drawing I made on my phone.

Yep, you could but it would sit low in the gameboy case, in my opinion, if you don't remove that post. Here is the placement of where it would be if you don't remove the post.
If people think that's Ok then yes it would be rather easy to make a stand alone. It would still need to be glued down to keep it from pivoting and you would have to cut one of the wings off the PSP joystick to get it to fit.

In my own opinion, putting the second joystick that low in the case is a nonsense... it will end up unplayable

It's actually more comfortable then you would think, YaYa. I thought so too but I did a physical mockup and it was really comfortable. I was able to install a second joystick below the start and select and the headphone jack but gave up on it.
Edit: I would leave the screw post in place. I was thinking the bracket would loop around the screw post for alignment and support.

Dumb question but what consoles/games would require the joysticks? Is this for N64 or Playstation emulation? Would this improve control for racing or FPS games? Can the RPi run those with playable performance? I am building my first GBZ with a pre-order of Kite's new board and some goodies from others here. I have built MAME cabinets and have a few RPi running ES for TV gaming...a portable would be amazing.

@dryja123: that's exactly what i was thinking. Like on PSP itself. I know it is much thinner and just another form but it works fine in that position. Also it would be an extra. I wouldn't replace the D-pad. It's like an analogous Pad for the PS1. Not necessary, but nice to have in some 3D Games. And in N64 Games if still runnung stable (played on RPi 3 and the only playable was Mario64) you could use one of the joysticks for c-buttons. So most of the time i would not use it, but better have than missed if needet. Would be great if you could make that.

Not as bad as I thought with the placement. This will work with Kite's new Circuit Sword but is not backward compatible with his old one. Reason for this, on his old board there is a chip on the underside where the second joystick would go. On his new board he has moved all the components to the top so its good to go.
