Seems there are two versions of this 1up board.
from the video OP shows @6.02 1Up connected the headphones jack to HDMI board. From another video on youtube this guy connected the sound to the pi3 headphones jack - https://www.youtube.com/watch?v=Ap47fu1u6vI.
Just for sanity check OP can go to retropie setup screen and check the audio output there, set it to HDMI. If you get no sound then it is wired to the pi headphones jack.
The Pi 3's headphones jack utilizes PWM so there would always be "noise"...

I've just completed my 1up build, it was horrible!
I have white noise,tried changing wires, different speakers even put ferrite beads on speaker wires but it's still there.. the only time in the past I have managed to get it really clear on gameboy zero builds is when I have used resistors instead of ferrite but it does reduce the volume level so I am not going to bother..
