Resizing the video to 320x240 gives the same result, also cropping the video doesn't help either.
I tried adding audio_pwn_mode=2 before adding the splash screen yes, I saw it made no difference in audio quality so I just removed it.

just dont add the "audio_pwn_mode=2" at all this time.....
also have you tried another splash video (just to test things out)....

The only other splash video I tried was the default one. It lagged/stuttered also, I could try some more tomorrow when I start again with a fresh image.

personally i doubt its the splash (could be wrong)
just forget this code "audio_pwn_mode=2" completely next time you compile your image....
see if that resolves it...
(NB: i have a splash you can download in my custom GBZ build post, which works...like they all do)

I found a solution! 
By going to /opt/retropie/supplementary/splashscreen/asplashscreen.sh
I edit line 35 in asplashscreen.sh (press F4 to edit)
Changing
into
To save edit: Ctrl-X -> y -> Enter
I tested this on my pi0 1.3 (which has audio connected) and everything works great!

EDIT 2: on the github link it is mentioned that this issue can also be fixed by adding to the config file. I'll test this tomorrow.

if you didnt add audio_pwm_mode=2
and just left it, it would automatically be in audio_pwm_mode=0 (could be wrong on this).....
(i would also hazard a guess, that if you didnt add "audio_pwm_mode=0" you'd also be ok, like alot of the other builds out there)
